help!! 650l header mod question.

i took off the stock header pipe and i am wondering if i can grind down the bumps on the inside at the flange..is this ok? will it weaken it? i want to do it tonight..HELP!! i want to put it together for the weekend. i read somewhere something about opening it up..but i can find it...sigh... thanks guys..
