I have a friend who's looking at a '99 400, and I was wonder how different it is from the '00 and '01 426? Was it just a bore change, or was teh bike re-done completely?

Bore change, carb tweaking, some small suspension changes, aluminum subframe, I also believe they changed the rake slightly, clutch is stronger, exhaust header pipe clears the oil filter for ease of servicing, titanium valves, larger brakes. All I can think of right now. Oh yeah, Bold New Graphics...
