Any difference between a yz450 top end kit and a wr450 kit?

I seem to be able to find oem top end kits for the 06-09 yz450f for less money than the wr450 kit. Should there even be a difference?

If you mean by top end kits pistons and rings, then no.
There COULD be a head gasket difference with the AIS.
I would go OEM gaskets anyways, cheap enough as well.

AIS is different between the 2 as well. Probably extra gaskets in the kit for that.

I'd compare part numbers to be sure on a Yamaha fiche.
