Like the title states, I'm trying to find the thread size, pitch, diameter etc for the crank/flywheel nut of my 1998 WR 400. I buggered up the first thread on my crank and was looking for the proper size so I can order a thread file or a dye to clean it up a little.

Thank you for your time,

The torque spec in the manual will tell you. Check flywheel nut.

I checked that earlier and it only tells me the torque spec and says "flywheel nut." Unless I'm looking in the wrong place?

According to the parts catalog, it's an M10, probably an M10x1.25.
