are there any differences in 00 and 02 426 engine. Will it bolt right in and all plugs match up?

There are differences. The '00 had stainless steel valves, a grabby clutch (repairable with a few inexpensive parts from an '01), and a key to locate the balancer drive gear. The '01/'02 had titanium valves, an upgraded clutch, and a splined gear.

Either one will 100% bolt up to the same bike interchangeably, though.

That's what 100% bolt in means.
