will an 01 wr 426 cly. and piston fit the 99 400f motor?

Yes and no. The cylinder will fit, but in order to use the 426 piston, you have to use a 426 crank, or fit a 426 rod to yours; the wrist pin is larger.

I have a complete 426 lower end but the head is bad will the 400f head work?

Yes, but you have to cap off the hot start nipple in the intake tract. Other than that, the bare heads are the same. 400 has SS valves instead of Ti, so they are a bit more durable (though the 426 Ti valves are pretty darn durable...)
