Is the 06 and the 07 the same or different lenght?

Should be the same, it was different for 08.

I thought there were the same. but yamaha site has 2 different part #

Yamaha doesn't sell the stems separate from the lower clamp. The difference between those two years was that the lower clamp was made a forging in '07 (highly touted as providing improved "feel"). But KJ is right, the stems are the same length, and completely interchangeable.
