I have a 1998 yz400f and I was wondering if a stock 426 cylinder and piston would bolt up and work properly.

Not quite. You need the 426 rod as well. They made the small end bearing bigger on the 426 as it was kind of a weak point onthe 400s. Once you do the rod, everything else will work fine. Rod, pin, and bearing will run about a benjamin at the TT store, and another benjamin or 125 to rebuild and true the crank.
