I have the stock air box on my 650r and I was wondering if anyone has tried replacing the air box with a filter that attaches right to the carb?

I'm sure that you could, but there are issues. First is water. Those pod filters will let it right in to the engine. Even small stream crossings can stop you cold. Second is jetting. The little bit of vacuum that the air box provides has a major effect on the required jetting. The changes needed are substantial. This usually means a much richer needle, not just the pilot and main jets.
