Some bike manufacturers will have different numbers for the engine and the frame. Frame and engine numbers do not have to match. Title must match the frame. If you buy new cases, they will have no number.

when the dmv looked at my bike, they looked at vin on frame AND vin on engine.

The DMV paperwork includes the engine number, which is different from the VIN (vehicle identification number). You are permitted to change engines, and thereby change engine numbers; however, you can not change VIN numbers without a butt-load of paperwork from the CHP to accompany it.
