I have a 00 XR650R that just got a leaky countershaft after riding last weekend. I know the 00 model had this problem and the newer bikes aren't having this problem due to a change in design. Can I just buy a seal for a newer bike and install it with no issues or do I still have to go with the 2000 model seal?

The older model seals should've been pulled from the store shelves. You should just be able to order one up and get the correct seal. Similar issue with the clutch bushing.
