I recently picked up a brand new stock rear wheel for my 98 YZ400F and the rear axel is bigger on the 02 wheel. Any ideas on makeing this fit?

Can I use a 98 rear bearing set with the new 02 YZ426F wheel?

If the outer diameter of the bearing from the 98 is the same as the 02 then it should work. If not then you might need the axle from the 02, but I dont know if that axle will fit your swingarm/adjuster blocks. That wheel may not work on you bike at all without changing to the proper hub.
