Can a 2005 YZ450F top triple clamp be directly switched out with a 2006 top triple clamp? I know both fit 48mm fork tubes, but I don't know if there are any other issues with the tube to tube or stem bolt spacing. Thanks!

Nope. The fork tube spacing is 2mm wider on the '06 and later.  You can trade the whole clamp set, but using the '06 clamps on your '05 forks will cause the wheel to be off centered to the left by 1mm.
