Off idle hesitation

Oh, I almost forgot.  The off idle hesitation is still there but not nearly as pronounced.  It has no affect on ridability.  I can only get it to do it when I goose it hard in neutral.  Any suggestions for dialing that out?

No, I can't because your impression of why the minimum clearance is wrong is wrong.  All YZF heads leave the factory as near minimum clearances as they can be set, and they use shims that you can't buy in .01mm increments to do it.  This is done for exactly the reasons you mentioned.  In fact, it may very well be that the valves in your head have never been adjusted.  Leave them at their minimum, and adjust them back to that whenever possible.
