I had my wires on my iat sensor backwards in the plug. So my bike ran terrible, fixed wires and replaced sensor & it runs great but I'm still getting 9 blinks

Is there anyway to reset the mil?

How did the wires get switched in the plug? My guess is they were ok from the factory, unless you unplugged and reversed them for some reason...

The code is blinking still because there is an error in the circuit, not because the error code needs to be reset.

It doesn't matter if the wires did get switched, so you either have a bad IAT or the wires to/from the IAT aren't properly getting the signal to the destination. Bad connections at IAT or at the ECU can do it, or a short or break in the wiring harness somewhere from rubbing/chafing, etc.

When I pulled the subframe the wires ripped out and I put them in backwards

Now it runs good and doesn't smoke. Are you sure there is no clearing them at Honda ?

So now we need to see if it will cold start

If the light is still blinking, there's still a problem. That's how the Honda ECU works. You damaged something and need to fix it to get the proper wiring-to-sensor connections.

The wires were not pushed in enough. Problem is fixed any now light does not blink, bike is not smoking anymore, now I just need to see if it still hard starting
